Hi Intellect Sanwa MT-44 Transmitter LiPo Battery, is this charged as 2s LIPo setting on charger ?

No these are a 1S battery

The output voltage from a standard battery pack in the MT-S is 6v (4xAA batteries @1.5v each) At 3.7v 1S, how does this power the MT-S?

This is a 1s lipo so only has 1 cell so does not require balancing

No that is 2s -4s lipo you need a charger like this that will do 1s lipo ET0202
